Année 2563. Le monde se divise en deux : la cité céleste de Zalem et, en contrebas, Iron City. C’est là que le Dr Dyson Ido écume les dépotoirs à la recherche de pièces de robots tombés de la ville suspendue. Un jour, il découvre le tronc d’un androïde féminin et entreprend de lui redonner vie en lui greffant des membres robotisés. À son réveil, la créature cybernétique, baptisée Alita, n’a aucun souvenir de son passé. Tout en apprivoisant sa nouvelle vie, Alita se lie d’amitié avec Hugo, un garçon qui se livre au trafic pour le compte de chercheurs à l’éthique douteuse et qui rêve d’émigrer à Zalem. Dans la foulée, des bribes du passé lui reviennent peu à peu, et Alita comprend qu’elle doit lutter contre les forces de Zalem qui menacent l’équilibre d’Iron City.
