地球暦2005年。セイバートロン星はデストロンの占領下にあった。そしてサイバトロンは、セイバートロン星にある2つの月に設けたムーンベース、そして地球のサイバトロンシティを拠点とし、故郷奪還の悲願に燃えていた。 度重なる激戦の末にサイバトロンは多くの仲間と、そして総司令官であるコンボイまでを失うこととなった。そして、サイバトロンのリーダーが代々受け継ぐ叡智の結晶「マトリクス」はコンボイの身を離れ、新たにリーダーとなる人物を待つことになる。 一方、セイバートロン星で伝説として伝わる超巨大トランスフォーマー「ユニクロン」が宇宙の彼方より現れ、セイバートロン星に迫りつつあった。ユニクロンはマトリクスが自らの脅威と自覚し、スタースクリームの裏切りで宇宙空間に放逐されたメガトロンをガルバトロンとして再生強化し、マトリクスの破壊を命じる。 新生デストロン、そしてユニクロン。果たしてサイバトロンは母星を、マトリクスを守りきれるのか。
